AtomicSystem.protonate_atoms

AtomicSystem.protonate_atoms(atom_indices, bond_length=1.0)

Add protons to multiple atoms in a single operation.

Parameters:

atom_indiceslist[int]

Atom indices, as used everywhere else in this class (i.e. the atoms DataFrame’s label index / atom id) – not a 0-based positional row offset.
